I'm not so interested in doing a full stock take, but does the advanced inventory management feature allow you to specifically track wastage? You can use Advanced Inventory feature called "Stock Adjustment", choose one reason from the list (receive items, inventory count, loss, damage) - in your case, loss or damage will be good, and this way add wastage at the end of each day.
